My problem is that none of them are “just right” taking into consideration GUI, features, cross-platform syncing, flexibility, etc. Goodnotes files are HUGE about 10-20x that of Notability. At the time of writing, GoodNotes costs 7.99 and Notability costs 8.99. You can even add and annotate PDFs in Notability. When it comes to price, GoodNotes and Notability are pretty similar, though GoodNotes is slightly less expensive. Notability enables you to create a subject or a divider.

Or save it as PDF and use it with GoodNotes, Notability or similars. With GoodNotes you have more flexibility when it comes to organizing your files and folders.

I’ve watched a lot of reviews and How To’s on notes apps so I understand the relative strengths and weakness of each. Which one: PDF Expert, GoodNotes or Notability to doodle,highlight and annotate PDFs I will purchase an iPad Pro 12.9' soon.

Regardless of your 3rd party note taking app of choice, IF you use a 3rd party app, why do you use it instead of Apple Notes? I’ve gone back and forth between Apple Notes, Notability and GoodNotes.
